Actually, it's more like Agent Smith, who has been hibernating in the brain for years, popping up to say something, but.
So you have three Agents in the movie. Smith we know; Jones and Brown we have to watch the credits to get names for, and I still have no idea which is which. I think the bigger one is Brown, but I'm not sure.
So the machines picked the three most common English surnames, in order, for their Agents. Smith being the most common, we can probably assume that our friend Agent Smith was Agent 1.0. As such, he might have ...some bugs.
He seems the most human of the three, and tends to display a little more emotion (a lot more, in some places). And almost always, the ones that tend to cause problems--anger, fear, and so on. Take a look at the way he reacts to things, and then take a look at Jones and Brown. Especially while they're interrogating Morpheus. There's a big difference, isn't there?
